I'll have to take some pics of the underside and post them. But it looks like the first one you mentioned,plywood that's rotted and separated.It's definitely not a metal underbelly.

I think what you are seeing is fiber board and it is still available at Home Depot, Lowe's and others. You can patch the bad areas and spray undercoating on the patch or re-due the whole thing.

Any good quality caulk will work, as long as it won't be exposed to UV rays. I wouldn't use silicone because it tends to fail quicker than poly caulks.
